Jim Stevenson's Starship Schematics Database ought to be chock full of image files that could be used for this sort of thing.
And of course you could do flat upright D&D figures this way, rotating the view to the front or side rather than top. You'd just need good black and white art.

For SFB I think I'd rather stick to cardboard counters so you can stack them more easily while also keeping the hex size down so the map doesn't get too big. I could see using them with FASA Tac Combat rules (there's far less "crap on the map" there than in SFB) or even better, Zocchi's Battle Manual.
